The tree branches are labeled with the percentage support based on 1000 bootstrap replicates. Dark and light blue boxes indicate allele sharing that is perfectly matched in both amino acid and nucleotide sequences or allele sharing that is perfectly matched only in amino acid sequence, respectively. Numbers in the boxes show the allele types. Nucleotide and amino acid allele similarities and differences are listed on the right-hand side in the order generated by the phylogenetic tree. (B) 91 pair-wise genomic diversity profiles on all Mhc-B haplotype combinations. Purple backgrounds show > 1 kb perfectly matched segments between the two haplotypes. Both whole- and partial-allelic gene conversions were identified at 28 loci with 23 combinations having > 2 kb perfectly matched segments. When the sliding window was relaxed to search for perfectly matched segments at > 1 kb, a total of 157 loci for 82 combinations were identified.
